I'd have to say a tie between Ganon from Zelda Twilight Princess and The Leader(AKA Hitler) from Bionic Commando Rearmed.

The Ganon fight is dark, evil, and the way Link finishes him off is awesome. Not to mention that you're on even footing, the mood is perfect. It's just an awesome fight.

The Hitler fight because you're going to stop the Imperials from taking over the world, revenge Haley, and stop an amazing evil. Win win win.

My favourite Boss would be the Ninja of Metal Gear Solid. Well he is not really a hard Boss to defeat, but God dammit he is so freakin cool xD xD !

Besides i would say Dr. Eggman of Sonic is always an entertaining and cool Boss....well, one of my favourites !
