I'm not sure I have a favorite, but one I spent a lot of time listening to is "Boss Battle 1" from Kid Icarus: Uprising. I spent SOOOOOO much time wiht that game.

My four  favorite boss battles would be the following 

Mega Man 7 boss battles. Its so awesome, its fast past, and its groovy. It is so easy to lose focus because the music is so good. It really suits that game nicely 

Mega Man X3 boss battles. This one is also fast past. But it also reminds me of soft classical rock. It reminds me of music from the 60's, 70's and early 80's. Its very good and nicely done. 

Mega Man IV and V boss battles. These are unique and awesome. They remind me of soft rock and they really fit the games nicely

I don't know if I have a favorite boss battle song. I just love the music games bring in general! 

I suppose the closest to a favorite would be the song(s) they used in the final boss fight of Persona 5. The whole fight itself was great though, so I might be biased via the enjoyment I felt during the fight.

I would have to say that my favorite boss songs would be "Decisive Battle" from Final Fantasy 6 and "One Winged Angel" from Final Fantasy 7.  You just cant beat classic games, and their music really made the experiences even more epic, but those boss fights are where you need it the most

My favorite boss theme would have to be the Napstablook/Mad Dummy/Muffet song from Undertale. I like the fact the song is replayed several times with a different little vibe that fits the boss fight you're doing. Close second would have to be One Winged Angel from Final Fantasy 7 for sheer awesomeness.

There's always the Mystery Dungeon series to count on for music, and then of course The Legend of Zelda. As a throwaway, while I never played Miitopia I discovered the second to last (I think) final boss theme and it was really good somehow. Seriously, a mii game, it's practically a meme, and the Ultra Demon Lord theme is awesome.
