BTW This would be a Peach Captures Bowser with Her Ship and to her castle, and Mario is blown away. So pretty much a NSMB Wii U scenario.

Ok the story would change dramatically because it would feel awkward for Mario to defeat Peach wouldn't it? I'm pretty sure it would be funny if the toads were now the goombas. Also, what do you guys think how Bowser will react to Mario's rescue?

Let's make it make more clear: 
-Peach makes Mario to close Bowser in jail so he can't steal Peach.

-This is where you can let your creativity free. But now I write a story here.
Ideas:
1. Strategy game:
Bowser Jr.  gets the army and goes on a full war with the Mushroom kingdom (with Bowser Jr. as the protagonist). When he frees Bowser, Peach admits that this was not supposed to happen and the number of toads got hurt in the war was too high, so she lets Bowser flee.
2. Platformer with Tower defense minigame:
Peach needs to defend her castle from the koopas. Meanwhile Mario goes for the leader. At the end Bowser manages to slip away. 
3. Get your own ideas.

   I must assume that would be impossible considering Princess Peach would most likely be unable to even budge Bowser. Although, if Princess Peach had captured Bowser, I am positive Bowser would most likely disintegrate his path out of her own trap. Haha!

I think it would be rather shocking if that had actually happened, but he could probably break out of it no problem and much unlike peach, he would be more alert and it would probably never happen again. I swear, peach gets captured left and right. It would be really weird if this was the case, Mario would probably freak out and go into panic mode because he would have to face Peach. I think bowser would probably be like what the heck happened and probably be more alert so that he never gets captured again. Well, that's a neat idea! Everything would be thrown off, that's for sure! But, then again, why would Peach kidnap Bpwser ? Anyway, I'm not sure what would 'happen', but I think Nintendo should stick to the classic plot they have now. It's doing them good, and you know what they say: If it ain't broke, don't fix it.

With a fun little idea like this there are two ways I can think of doing it.
The first is to, like Quhark suggested, make it some sort of strategy game, where you either attack Peach's Castle or defend it and different Koopalings would have different leadership special abilitites or just plain perks, like Roy can summon stronger troops cheaper or something.
OR, you can treat this as an old school beat-'em-up, whether from Bowser's side or the koopalings you can decide for yourself. I would personally go for the Koopalings since you could make the game co-op and each of the kids would have a different fighting style

Mario would more likely stop others from saving Bowser than helping Bowser himself. You would start off as a goomba and promote to turtles and boomerang turtles. After eight worlds going from scariest to easier, you would face Peach in Peach's castle and have to defeat Mario, then Peach.

I don't think Mario would want to capture browser.. I thought he was trying to beat browser in the games I play.. So I think he would be more on peach's side.
