When I double-click to bring up the controls menu, everything is defaulted to "4" and when I click to change them they go to "1" and won't change after that.  I've uninstalled and reinstalled the plug-in multiple times.  It seems to only be a problem for GBA games.  What can I do?

Here are a few things you can try-

1. Restart your browser.
To do this, right click the task bar > Start Task Manager > Process > look for your browser's name (firefox.exe, chrome.exe, etc.) > End Process. Then open up your browser again and try to change the controls for the GBA games. Alternatively, you can just restart your computer and try changing the controls then.

2. Clear cookies and cache.
I'm not sure what it is for other browsers, but for chrome, Ctrl + H > Clear browsing data. Make sure Delete Cookies and Empty cache are checked marked. WARNING Don't do this if you play flash games, it will erase your data on them.

3. Use the Mednafen emulator.
This alternate emulator might let you change the controls without any problems. I can't guarantee it though. Open up the game you want to play and click on 'Play using mednafen' on the upper left corner of the emulator, then try customizing your controls there.

I have the same problem on my windows 8 computer, my suggestions.
Use a USB controller for your computer, that's a solution for all your control button issues.

Use the mednafen emulator, make sure you use the f2 save and f4 loading states because in game saves don't work for mednafen. Be careful, for me, the game screen resets quite often when I'm in mednafen so save often *f2*

Another fix I've found for it if you don't wanna use the mednafen emulator is restart your computer and as soon as it's back up, open the game that you wanna play and set the controls for and set them then, but don't change them after like an hour after your computer's been on.

If you are using Internet Explorer you might wanna try Firefox, *or if you have windows 8* Nightly.

I hope I helped.

Thanks to both of you for replying!  Using the mednafen emulator worked.
