Try closing all other things you have running, so if you are listening to itunes or something close it and after you get the game going close vizzed in the back ground. It may help.

mister sandman : I'm not sure, it's very rare for anyone to experience lag when playing NES games.

The site has been going through maintenance the past few days, maybe that is contributing to it. How long has this been going on for? Does this ONLY happen for NES games?

You could try using the alternate emulator "Mednafen" if you haven't already tried. Just load the game like you normally would, then click the link in the upper left hand corner of the game window. This emulator is nice because it allows full-screen. (Holding Alt+Enter on your keyboard)

Outside of that, you could try a different web browser.

It is probably because of the maintenance, else wise I suggest don't play NES games until you shut down your computer.
Shutting down your PC can help with fps issues on FPS games, can reduce lag on games that are first player (non-server based games)
