Then there's nothing I can do because there's only one emulator option. (I'm playing the Debug Edition of Majora's Mask) Is there a way to change the controls if you're using Mupen64Plus? (I'm assuming the menu lets you change the controls) Because the controls are really weird and confusing.

Unfortunately, there is no menu or controller config for Mupen. Only 1964 has this. There isn't really anything you can do if Mupen is the only option for that game.
