Here are the issues I've noticed:
Things that need editing:

Mega Man Level
-When you hit the flying guy and he drops an item, I don't want the item to move around, I want the item to fall straight to the ground and than stay in that spot
-Also, I want it so that sonic and tails can kill the guy by jumping into him and likewise, I want sonic, tails, mario, luigi and wolverine (only when he's holding the attack button) to be able to jump on top of him to destroy him

Mario Level (1st level)
-On the bottom of the screen, where there are no blocks or platforms, I'd like this to be a pit and if someone falls to the bottom, they go off the screen and die

Mega Man
-I don't want him to be able to break open ? mark blocks on the mario levels with his head, I want it so that he has to shoot them open

Wolverine
-He seems to be able to jump thru the ? mark blocks (on the super Mario levels)
-Sometimes Wolverine’s health doesn’t automatically go up. For example, I was using Wolverine and Mario on the Casino Night level and was hitting wolverine with the fire balls and his health didn’t regenerate
-Another glitch I found was that I was using wolverines attack on nothing and some reason the other character was getting hit even though there was no contact (this took place on the casino night level and was fighting against Mario)
-On the Mega Man level, wolverine seems to not be able to get to the top of the ladder, he's unable to get off it at the top

-When you hold down and left or right arrow, the character starts to walk but with no animation, give them their walk animation
All Characters
-When they are climbing and they are still on the object they are climbing but stop, make their climbing animation stop until they continue to climb

I checked it out, couldn't remember all the controls but I couldn't find any major bugs. Lack of sounds really makes it feel not so great.

Well it feels better with music and sounds. That's for sure. still seems slow.

Text isnt angled same as lines in the background. Neither is the grass...
Player 2 controls are way easier than player 1 controls.
Controls for player 1 are in a differnt order to player 2.

- Offline Mode
By default it should not show any character stats. And no character stats when a character is moused off.
Characters/stats/title arnt same angle as background.
Should have a back button.
Mario/Luigi "Can jump on people to cause damage aswell as throw flower power firefalls. Is also capable of using star power attack."
Megaman "... can shoot while jumping in the air, but he cannot duck" text refrase.
Sonic "When jumping sonic spins and can hurt enemies...", dont mention damage numbers. "Can jump on people to damage them aswell as a slight speed boost."
Tales , same things as sonic basicly.
When you select your character (kinda like my top point) and you mouse over/off someone else, it should keep your selected characters stats.
Shouldnt have to click to start the battle.

Select Level
Maps arnt angles correctly.
Theres no confirmation of what map is selected. Maybe mouseover effects and selection like chracter screen.

Battle
With a character like sonic, you can roll at the wall and keep spinning to do constant damage. (does it with wolveriene too).
With wolveriene, you run and duck his sprite dosnt change.
(level on the middle, right) With wolveriene, I jumped and hit sonic down throught the floor on the level and he landed up top. Then whenever I attacked it still damaged him, even though he was at the top of the level.
Also, wolveriene cant get off the top of that ladder, not enough room. Then he got hit with a bullet from that flying thing, and he went off ladder state, and onto walking state. His feet are at the bottom of the playform, so hes bscily running through the platform.
Heatlth drops to negatives. Should round it to zero. Possibly same with energy, cant get that below zero though.
Can only climb ladders from the bottom. Cant run off the side for quick exit.

Game Over
No back to main screen button..
Maybe keep track of how manys wins each player has had for the current gaming session.

Thats all I got for now. Only a few things
