I just tested it myself in the RGR. I've beaten the cartridge game a few times, so I know how it works. I roamed around finding the sword and shield, then entered the Deku Tree. As soon as I entered, I took a screenshot.
I pressed Start (Enter on the keyboard), to go into the menu. For me, it took a little while to load the menu, but it functioned normally (except for a glitched image of Link that I think is common and unimportant). I pressed B (X on the keyboard), then A (Z on the keyboard) to save the game. I pressed A (Z on the keyboard)) again to exit the menu and return to the game (it will do it automatically anyway, but I was impatient). The game played fine after that.
I closed the window for the game, then reopened it. The bottom of the emulator said that It failed to load the Save State, but I disregarded that. When I pressed Start (Enter on the keyboard), the list of Save Files popped up. My save file was listed. I started that game and Link was in the Deku Tree where he was supposed to be.
I would suggest trying a different browser (Google Chrome is usually the best for the RGR). If that doesn't work, then click "Reply to Post" directly above my post. If you leave my name in it, then I'll be notified of the response.
